The seasons have changed and it will soon be the second spring. Tatsuya and Miyuki have finished their first year at First Magic High School and are on their spring break. The two go to their villa on the Ogasawara Island archipelago. After only a small moment of peace a lone young woman named Kokoa appears before them. She has abandoned the Naval base and she tells Tatsuya her one wish.

In the panic surrounding a worldwide pandemic which kills 15 percent of the population and cripples many more, a secret organization, the Propater, topples the UN and seizes control of much of the world. A boy and a girl, raised in an abandoned virology research center, immune to the virus, are attacked by the Propater and escape. Based strongly on Gnostic mythology, all major characters are named after gnostic deities, and have analogous roles.
Following the Tuatha de Danaan's seajacking incident, things are back to normal at Jindai High School in Tokyo, or as normal as they get with Sousuke guarding Kaname. After finding out who betrayed Mithril and caused the seajacking incident, Kurz and Mao are sent on a top secret mission in order to capture and bring the traitor back. However, Sousuke and Kaname's lives are about to change when they meet Leonard Testarossa, a high ranking member of a mysterious group named Amalgam. A test type Zoanoid escapes from the Kronos Corporation with three Guyver Units. Kronos soldiers attempt to recover the units from the test type, but are thwarted when the test type detonates a bomb that he has concealed in his bag. The Guyver Units are scattered in the blast. Two young high school students, Sh? Fukamachi and Tetsur? Segawa, stumble across a lost Guyver Unit known as "Unit I". The second one is retrieved by Kronos and merges with Oswald A. Lisker to become the second Guyver later on. The final unit falls into the hands of Agito Makishima, who merges with it at an unspecified time. Sh? accidentally activates the unit which then painfully merges with him. Over time, Sh? learns more about the Guyver and its abilities. The Guyver is virtually invulnerable with its only weak point being the Control Metal. With this part intact, it can rebuild the host from the data stored within. If this part is damaged, however, the host is eaten alive by the unit and perishes. This is disconcerting and Sh? starts to question whether he will ever be free from the Guyver. The situation gradually gets worse with continuously more powerful Zoanoids appearing. This makes it increasingly difficult to protect his friends, who are not immortal.

Chichi no Jikan follows Shinogi Kyuuichi, a male biology student who lives in an apartment near a helpful female neighbor/friend, Takarai Ayaka. One day, he is visited by aliens, who demand that he raise their baby for a year... or else the world is history. The baby is apparently human, and is raised the way humans are: through breast-feeding. Kyuuichi's sex is not a problem for the aliens: they give him a simple device that switches his body to a woman's with the mere touch of a button. Conveniently, Kyuuichi's female form is very well-endowed.<br>Although she's understandably confused and uncomfortable by the whole situation, Ayaka helps Kyuuichi out as he navigates the unfamiliar experience of raising a child, and breast-feeding it in particular. That means going to a store to buy a breast pump, visiting a maternity hospital to get a massage to release Kyuuichi's stored-up milk, and giving the baby a bath together. Kyuuichi, as a biology student, is fascinated by the whole thing from an academic perspective.
